Metabolic pathway analysis web service (Pathway Hunter Tool at CUBIC)
MOTIVATION Pathway Hunter Tool (PHT), is a fast, robust and user-friendly tool to analyse the shortest paths in metabolic pathways. The user can perform shortest path analysis for one or more organisms or can build virtual organisms (networks) using enzymes. Using PHT, the user can also calculate the average shortest path (Jungnickel, 2002 Graphs, Network and Algorithm. Springer-Verlag, Berlin)...
متن کاملgastric cardia adenocarcinoma pathway analysis
gastric cardia adenocarcinoma (gca)is one of the few malignancies with unexplained reasons that have increased sharply in developed countries. the purpose of this review was to determine the pathways in gca to identify new biomarker. so by comparing gene expression in gca group with normal control identified important pathways. gene expression data were extracted from the beforehand investigati...
متن کاملGraphite Web: web tool for gene set analysis exploiting pathway topology
Graphite web is a novel web tool for pathway analyses and network visualization for gene expression data of both microarray and RNA-seq experiments. Several pathway analyses have been proposed either in the univariate or in the global and multivariate context to tackle the complexity and the interpretation of expression results. These methods can be further divided into 'topological' and 'non-t...
متن کاملAnalysis of the Lactobacillus metabolic pathway.
We performed analyses of the phenotypic and genotypic relationships focusing on biosyntheses of amino acids, purine/pyrimidines, and cofactors in three Lactobacillus strains. We found that Lactobacillus fermentum IFO 3956 perhaps synthesized para-aminobenzoate (PABA), an intermediate of folic acid biosynthesis, by an alternative pathway.
متن کاملAnalysis and Comparison of Metabolic Pathway Databases
Enormous amounts of data result from genome sequencing projects and new experimental methods. Within this tremendous amount of genomic data 30-40 per cent of the genes being identified in an organism remain unknown in terms of their biological function. As a consequence of this lack of information the overall schema of all the biological functions occurring in a specific organism cannot be prop...
